Overview: How it works
Codonscope is composed of two core components:

A generative module with models for designing regulatory sequences (5’ and 3’ UTRs) and coding sequence candidates from protein sequence.
-
A coding sequence optimizer that searches an enormous design space to find mRNA sequences with superior stability, translation efficiency, and longevity — without changing the protein sequence.
Together, these modules enable the joint design of entire mRNA molecules with higher biological fitness.

Validated Performance
Codonscope's designs have demonstrated:

8× increase in protein expression over wild-type mRNAs
-
2–3× more protein than traditional codon-optimized benchmarks
-
2× longer expression in immune-competent cells (e.g. Jurkat T cells)
These results were observed across different cell systems, including HEK and Jurkat cells, validating both stability and translation enhancements.

Multi-Parameter Optimisation
Codonscope doesn't just optimize for codon usage. It incorporates multiple variables:

Minimum Free Energy (MFE) for secondary structure prediction

Average Unpaired Probability (AUP) to reduce hydrolysis-prone regions
-
Sequence stability models to prolong protein expression
This multi-layered optimization approach delivers mRNAs that are not only efficient, but resilient and therapeutically relevant.

Therapeutic-Grade Design
In a proof-of-concept experiment, Codonscope was used to optimize mRNA encoding a chimeric antigen receptor (CAR). Results showed:

2× more CAR-expressing cells

2× higher protein levels at 48 hours
This suggests strong potential for applications in cell therapies, mRNA vaccines, and synthetic biology.
